If you have alot of hills during your commute then the manual would be the way to go. The auto is pretty sensitive to changes in elevation causing the auto to "hunt for gears" resulting in lower mpg then the manual. But if you are in an area of relatively flat terrain then go with the auto. You also have to keep in mind that hypermiling is easier in the manual.

The reason the auto gets better mpg on the highway is because the 5th gear in the auto is geared higher than the manual.

If you can try and wait for the next generation prius, I hear it's suppose to return 60-80 mpg!!!
