The only way you are going to get around that is with a frontmount or an A/W heat exchanger also in the front or above the boot lid. At least with an Elise.
As for putting this on something like an 06 exige or replacing the S model with it I don't see how it would be any worse. The heat can still come straight up and out the vents and you have eliminated the 'direct" heat rising from the engine flowing around the S IC when there is no air flow. Not like the plastic air box sitting in the engine compartment doesn't allow heat to get in it when sitting still anyway.
I personally would put some sort of shield in there to make sure all the air coming in the side vent goes to the intake and IC vs flowing around in the rear fender. But that is an easy fab should it be determined that this one is getting heat soaked as well while at speed.
