The AC doesn't interact with the EFI, so it sounds like an issue outside of the tune.
Need to get that plug screwed in tight before we can diagnose a bad idle. The idle isn't that tough to get ironed out. It's actually quite easy. You/Casey just need to take the time to tune the idle...
