Also, I noticed already due to the stock exhaust, a very small area about the size of a dime seems to have been melted through my diffuser prior to the header install. Should I be concerned about melting/fire and excessive heat. Keep in mind that I don't plan on tracking my car, at least not right now.
They said they could wrap the header, which may be the route to go, but I wish they would have brought this to my attention sooner. I am not going to be real pleased to have to pay more money to someone to do work that could have been done in the first place. There goes another hundred$$$.

Yes that sounds correct.
The Weapon R header also doesn't have a flex joint in there so it's really important to upgrade your motor mounts to try to prolong it's life.
Wrapping will help but won't be nearly as effective as a proper coating. If you're concerned about heat I would probably do it if I were you.
*edit* The motor mounts made a noticeable difference (both positive and negative) for me. Since it's not my DD I love them. It's a little annoying with the extra vibration (especially when taking off from a stop) but nothing that's deal-breaking IMO.
