My 2006 Exige is currently hibernating in the garage for the winter, but when I bring it out I think I need to send it to service. Should I look into anything particular apart from the regular service? (got about 40k on it) Also I think I'll order the parts and have a local garage do the service itself, what do I need to order (apart from oil/air filter, new wipers, etc.)

Do you have the service schedule? I'd advise following it with particular reference to the time rather than mileage specific items (notably brake fluid annually and coolant every 4 yrs).

Is it the same schedule for the Exige? I read a different one where there were like A. B and C schedules.

With 40K on the clock I would change the plugs, air filter, oil and filter, change the tranny fluid, completely flush the clutch and brake fluid, check the brakes, check the toe links and suspension bolts for proper torque.
