Seeing as how Street Touring rules explicitly include "short throw shift kits" as permitted items, I'd assume that they won't be allowed in stock. One common complaint I've read in 111R test-drives is that the gear lever has a noticably longer throw than in previous Elises. I've always preferred short-throw shifters, like in Miatas and (well-implemented) aftermarket jobs in other cars. Oh well, no big deal. I doubt it will be a school bus or anything. :)

Right, short shrow shifters are clearly not allowed in Stock. For the Elise, that would take it to Street Prepared (which most likely means ASP). Rule 14.10.M (in 2003 rulebook) from SP: "Any mechanical shift linkage may be used."

There has been quite a bit of discussion about the legality of aftermarket shift knobs in Stock. Opinions are split. We won't know for sure until somebody gets protested, which hopefully will never happen.
